現在のディレクトリは2つのケースで異なると思います。 XSLTファイルパスが相対URIとして指定されているため、後者の場合はXSLTファイルが見つかりません。

通常、現在のディレクトリはメイン実行可能ファイルが存在する場所ですが、Windowsサービスの場合はC:\Windows\System32です。現在のアプリケーションのパス決定する
